I then tried a Time Machine backup reinstall from macOS utilities but that failed and this message appeared. The whole system rebooted resulting in the patcher reinstalling a clean Catalina 10.15.3 with everything of mine gone. I began trying different key combos to reboot. I rebooted using the Option Key to access macOS Utilities but without mouse control I could not select anything. I was deleting some old stuff to improve performance and must have deleted something critical by mistake.

Not sure about the ”Apple security” (I’d normally think that meant SIP, but it’s obviously something different.) The other issues from EtreCheck are to be expected (SIP, obsolete hardware). So - is your hard disk actually failing to do stuff, or are you just seeing it reported as “failing”? Have you booted to an external drive (such as your patcher USB) and run Disk Utility from there on your main drive? After 4 years, it reported itself as “failed” in SMART info just because it went past the “use by date” from the manufacturer. “This machine has a hard drive that appears to be failing.” isn’t super helpful. This is a known issue on Catalina, one you could have found pretty easily (I’ve seen a dozen+ posts on Reddit in the last few months referencing this issue).
